If you want to try to make sense of a blatant screw up, that's fine. I'm not interested in doing it though. I'm sure his new series when he is resurrected will try to set his current canon straight. At the very least they'll have to explain how he's not part out of metal so I'm sure they'll have to touch on his T-O virus and it's status.
Until then there isn't much point discussing it. The T-O virus and Phalanx embryo were mutually exclusive.

Based on the promo shot, he will still have his techno-organics. Which I find more unacceptable than the resurrection itself.

He doesn't have to be the same as he was. He could be rejuvenated and regain his C&DP max levels with some sort of plot device preventing him from burning out. You never know.
The problem is if he doesn't have cybernetics in some way he would be missing about 30-40% of his body mass. It doesn't have to be a techno-organic virus but the dude does still need a left side of his body.

If he is going to be resurrected, I do not think he should have the T-O virus or any other cybernetics. For a resurrection to happen, they are going to be breaking certain "rules" and bring him back in a completely new body. Maybe the body he should have had naturally. Or maybe he can just be ghosty like X-Man. Anything would be better than coming back with the T-O virus.
Besides, when he was God Nate, I always did wonder why he just did not make his non-fleshy parts fleshy with his TK. I mean, he DID do things on a similar level to others during the series.
